    No, that is not the case. Batteries self regulate and will equalize when in parallel. I know a fair bit about batteries and chargers. If it were true the 4 6v batteries that are in a series parallel configuration and charging on a single 4 stage charger for my RV would be toast but they are not.

    if it were that simple no one would have a 2 or 3 bank charger.     Why dont you just jump them in parallel when charging?
    Or even easier, put a battery switch in and put it in the "Both" or 1+2 position. The charger will charge them both at the same time.
